Flights with Excel to Kos are around £170, so I make that around £ 220 pp.
Or the Marietta studios in Pastida, Rhodes for £48 pp for week commencing 13 September. Pastida is an inland village with a couple of excellent tavernas and (I think) 4 studio complexes.

Ferry to Kalymnos - 15 euros return for 2
Taxi from Pothia to Massouri about 8 euros each way (the bus is less than an euro each)
So working on 20 euros a night this comes out at about £240 pp incl transfers - still cheaper than a package!

The rooms are large and comfortable - a little dated (the marble's aged well!!) They're clean and of course there's that stunning view! Ask if you can have one of the top floor rooms, that way you're not overlooked.

http://www.fatolitis.gr/about.html 2 minutes walk away has both. If you click on the middle photo with the blue ring on it you can see it's location in relation to Evaggelia's. Obviously - they are slightly more expensive - but not by much! I would leave it till you arrive and get a taxi up - you'll get a good price "on the ground"!
If you can get cheap flights to Crete we stayed in fantastic studios a bit along the coast from Chania, towards Kolymbari (Skoutalonas) called Karmi Studios and Apartments (they do have a website) and it was less than 20 euros a night for the studio, unbelievably about 12 eu at the time but it has gone up to about 18 now I think. We hired a car very cheaply over the internet and they met us at the airport. But you could get a taxi to Chania bus station then pick up a bus really cheaply from there and go along the coast about 1/2 hr. If you travel light with luggage you should have no problems. There is a good sized swimming pool and there is a bar inside the reception. Run by a lovely family. Very quiet area! A very cheap holiday - 2 weeks cost us about £265 each - flight included in that.
Kos is cheap
although mid Sep. is probably the most expensive time to go, we never pay more than £300 PP for 2 weeks...
