i have booked to go to zante in june of next year
and i have found out today via trip advisor and http://www.alykes.com that the appartments that we are supposed to be staying in have been repossesed by the bank
if i contact thomas cook do you think they will let me transfer my booking to a flight only
i have only paid £50 deposit on the booking
or should i wait for thomas cook to contact me
i booked direct with thomas cook via their website

From what I've experienced in the past with flights, companies will only let you transfer without penalty once there is official confirmation of the situation. The good thing is you've got plenty of time before June, but it may be worth contacting Thomas Cook just to see what they say.
If that is the case then the TO will either agree terms with whoever is the new owner, or inform you that the accommodation is not available and offer you either a change or the option to cancel.
Speaking to them now does at least confirm to them you are aware of problems. Until they acknowledge this there is not a great deal you can do. It is possible they will agree to a change if you contact them now so do so. I would keep careful note of any conversations you have with them and confirm in writing(signed for service) your concerns and request.
