Lombard moter Inn, Lombard street was pretty good although there wasn't much in the way of frills. Good central location (10 mins walk from Fisherman's wharf) and free parking . Very reasonable for a central hotel as well at £80 for room sleeping 4 and that was in August so might well be cheaper in Sep.

I would highly recommend the Holiday Inn near North Beach, right next to the Transamerica Building. Its a great location, close to all the fantastic Italian restaurants and bars of North Beach, and also close to Chinatown. You can catch the cable car down to Fishermans Wharf or towards Union Square. Try to avoid hotels near Union Square - too far from where you might want to go in the evening and not such a nice area at night. The Holiday Inn at Fishermans Wharf is nice too if you want to be in that area.
