I'm sure they won't mind and I am positive you wouldn't be the first to do that.

Hi Paddy, we used Travel Republic for our trip to Alvor last october - we booked the flight and apartment through them.
They are not a tour op in the traditional sense and don't offer transfers as matter of course - you need to book them as an addition to your 'package'. If I recall correctly they offer you a taxi or a shuttle bus and you actually have to add this to the booking (we collected a hire car at Faro so didn't book anything with them). If you did pick one of these then it should say so on your confirmation, along with details of pick up etc. If it doesn't then you need to ring them to clarify.
