I don't think you have anything to worry about. It was obvious to you on booking through the agency that it was wrongly priced. They contacted you later that day and have not debited your card. Now, if they had insisted that you pay the full price and refused to give back any deposit then you would have a valid complaint.
Where were you booking? Perhaps folks here can give recommendations.

Lots of OTAs work exactly the same way. You knew the price was wrong, you've not been charged, so not sure what the problem is.
