Tickets arrived today (travelling with first choice), on the internary it seems we are are booked into the voyager for 2 days then 3 days safari then rebooked into the hotel for the remaining 9 days. My question is do we keep our room while we are away on safari if not where does our luggage go and how secure is it.

we did our safari at the start of the holiday - so left our cases at the aiport with Cosmos !! - however on return our cases were duley in the hotel for us - completely unscathed !!
Another couple we met at the Voyager were doing the same as you - they had to move rooms from what I understand - but don't worry about the cases - they appear to be stored securely.
