We've booked our honeymoon/1st wedding anniversary (got married abroad) to Borneo in May 2007 with Thomas Cook Tours.
It's very expensive but we received vouchers for our wedding present. They even pick you up & drop you off at home.
Here's a link to the holiday we booked.

If you want to spend some time in KL, you can book an extension.

Many operators do similar tours...Premier Holidays for example do a shorter one that takes in KL. Its always cheap and easy to add KL on, (go for a luxury property, it should not cost a lot more) as you have to go via the capital to get to Borneo. The various operators can probably tailor make to your exact requirements if say you prefer one hotel over another - in Kota Kinabalu the Nexus resort or the Rasa Ria are remoter but on beaches - wheras the Tanjung Aru and Sutera resorts are on the outskirts of the city and what beaches they have are man made. We used Hayes & Jarvis to go to Borneo as they had best deal at the time.
i went to borneo ( sarawak ) about 5 yrs ago when i used to live in perth west oz. i loved it. we stayed just outside the city of kuching & had a fantastic time, its a beautiful place. id love to return & go to kota kinabalu sometime. if i can help with any q's about that area of borneo please post.
Their latest brochure which runs to Dec 2007 has some good room upgrades and free night offers for early bookings and additional extras for honeymooners. Our first trip with them was on our honeymoon in 2001 and they have been our first choice for longhaul holidays ever since. Also, they are very flexible about changing your holiday around to make it perfect for you.
As you'll probably have to fly through KL, you might as well tag on a few nights there at one end of your holiday. We spent 5 nights in KL a couple of years ago on our way to Borneo and we thought that was probably a little bit too long, but 3 or 4 nights would be good.
Honeymooners can also get quite a few extras via the tour operators, in terms of room upgrades free meals etc. Premier used to be very good at this, so while their holidays were not the cheapest their added value more than made up for it. Had quite a few upgrades to suites with them, free nights and breakfasts thrown in.
