One question answered, Hot Season : (early March to end of May) Average temperature 29.9C. The hottest month is April.
We spend three days in Bangkok before going on to Chiang Mai and stay at the Rex Hotel, it is cheap and clean about 1200baht per day and five minutes from Thong Lor Sky train station (BTS) from there you can travel to Emporium or MBK (big supermarkets) and at Mo Chit there is Chatachuck (spelling)a massive open market.
Chiang Mai, we stayed at the Royal Princess hotel next to the Night Bazaar, again about 1200baht in the centre of town.
Have never been to Samui so cannot recomend it, but samui-reefview resort has been recommended by some friends, again about 1300baht per day, do a google, it looks beautiful.

April is hot, hot and then hotter and very humid.
Personally i would do Bangkok first, 2 days will get you around the main sites, but could be a bit hectic.
Samui ?? Mmm, well you can get quite a bit of rain in the Gulf of Thailand at that time of year. Another option might be the Andaman side ie. Phuket or Krabi, the later is really good for island hopping with stunning scenery, small resort but enough to keep you amused and a laid back feel and no sleaze to write home about. Can still expect a daily shower around the 5pm, but usually only lasts 10/20mins.

I'd stick with Bangkok at the end, it's what we do...it makes coming back easier both psychologically and practically. You only have a short transfer from the city to airport rather than having to spend extra time transferring from a resort to get to Bangkok. Makes a difference when you get back home.

Not sure about the showers at 5pm though in Krabi :) ...we were there end of March this year and rain storms were lasting a few hours and one day the whole day. We were in Ko Lanta and it was amazing how quiet the island went as this is the end of the high season in the area, so some bargains to be had accommodation wise - except for the few days round the Songkran festival - Thai New year - 13 to 15th April.

Thanks for the suggestions so far.

I think I will stick to Bangkok at the end purely because I like to make the journey home with as little hassle as possible and if I am in the city already then its one less hassle.

I'll have a look at Phuket and Krabi, I had thought to steer away from Phuket as it seems a bit too touristy ??? maybe I am wrong

Definitely do Bangkok at the end. I have talked to many folks who had decided they didn't like Bangkok as it was too big/busy etc and I think that translates as they were jetlagged in most cases. I have been at the beginning and at the end and found that the journey home from Samui was very long. Its best to get the longest part of your journey over first- while the excitement is still there :D
