La Maltija in Paceville, Rubino's and Malata both in Valletta, all three are excellent especially Rubino's, there are of course lot's more that mix between Maltese and Italian such as Ta Kolina, then there are places like Ir Razzett L Antik in Qormi and the slightly tacky Ta Famijia in Mosta, also all the restaurants In Mgarr do really traditional Maltese food and they are very good local places to eat with hardly ever a tourist in sight, in fact in Malta the list is pretty vast so don't worry you will never starve in Malta.
