Mandraki Harbour has a load of little cafes facing the harbour. It's easy enough to spot the ferries coming in from any of them.

I don't know where the ferry docks, but it's only a 10 min walk to the main harbour from Mandraki to where the cruise ships dock. From there you're next to the city gates and the main square in the old city. (It's cheaper to wait at Mandraki.)
If the Marmaris ferry does dock at the old port, it's only a couple of €'s in a taxi to the new town where you will be sampling the genuine Mythos and saving a lot of beer tokens.
